Think I've worked it out, there's 2 profiles (guest and my user profile). The History was not being removed from my user account but was being removed from the guest profile. Once I removed the history removal from the guest account, it restored the functionality. Not sure if this is a bug or not (seems that it is).
The issue is most reliably reproduced for me when I'm using the advanced view. Local Storage associated with cookies that are not Favorites is not reliably deleted. I've switched off the advanced view and things seem to work better.

non favorites are anything in the main window which is unchecked.
all the other options:
History, Favicons, Webpage previews, Form Values, Downloads Website Preferences, Other Search Engines
are treated differently to the cookies/databases/flash in the main window. They are removed as All or Nothing. (no relation to favorited websites)
Nope. didn't work! the tracking cookies are still whitelisted and most of Amazon favorite. I don't understand why Deleting the website data for Amazon, (temp) corrects it. If you have any other suggestions...I'm open. Otherwise, IDK!
Ok, so I checked my settings in Cookie and "Synchronize with browser bookmarks" is not checked and never has been. What is cookie doing to chrome's users though? In other words, is there a removal selection that affects chrome users and or data? Possibly "unwanted data" or something else? It might be that I was logged into another google account or not at all and the bookmarks are stored apart from my main user login. Before using Cookie, I think I never actually enabled sync but chrome grabbed one of my gmail logins or something and stored my bookmarks under that. I tried a few of my most likely gmail logins but wasn't able to scrounge up any different bookmarks than the ones associated with my main gmail user login/ newly reset chrome user login. If you're confused, I totally understand! I blame chrome more than anything. Have always hated the way it sets up users and automatically throws one of my gmail logins into the chrome top right (but isn't even "synced" if I don't allow it) - I think. God its so confusing. Any way to search chrome application settings for other bookmark profiles? Or other ideas? Appreciate it!

I don't know if I'm using the App Store version – I've had a license for a very long time and it just updates itself.
Out of curiosity I launched the Cookie app itself from my Applications folder and I'm now able to view the browser-specific settings. This has also caused Cookie to start appearing again when I select "Show Cookie" from the task bar menu – before it had not been showing up at all. Somehow every website I've visited for a given timeframe was selected and marked as a favorite - so effectively Cookie wasn't removing any data at all.
