Firefox cookies remain after deleting them with Cookie 5

I often clear Firefox cookies using Cookie 5 (new El Capitan user). But they still show up in Firefox: Preferences - Privacy - Show Cookies. So I am now deleting them both places. Why do they still show up in Firefox and do I need to delete them from there as well as with Cookie 5?

Thanks for your reply. I don't know if they are Cache cookies. They are shown in Firefox as still existing as cookies after I've deleted all cookies with Cookie 5.
Are you saying that they are just showing up in the Firefox display but have really been deleted?

Here's an example of what I'm seeing. After starting Firefox, I go to my mail site (Outlook) and log in. Cookie 5 then shows 11 cookies but Firefox itself shows 31 cookies. If I "Remove Firefox Unwanted Data" with Cookie 5, I still see the cookies in Firefox itself. If I then close the Outlook browser tab and then reopen it, Outlook still knows it's me and I don't have to log in again!
If however, after starting Firefox and logging into the Outlook site, I do things in the opposite order and remove all cookies from Firefox itself (not touching Cookie 5), close the Outlook browser tab and reopen it, I have to log in all over again.
So it looks to me like Cookie 5 isn't removing Firefox's cookies even though it looks like it is. Can you please explain/help? Thanks!

Is Cookie 5 working in Firefox to delete things other than cookies? I hope so! I don't know how to tell if that's the case. Should I keep using it?
Any chance you will be able to make Cookie 5 delete Firefox cookies (and other things if it isn't now)?

I'm glad I found this thread. The same exact thing is happening to me. Well, almost the same thing. I had used this program in the past and I used to see lists and lists of cookies show up on Cookie and it was satisfying to be able to see them vanish when I clicked remove. I also used the timer setting so I would be sure that cookies are deleted throughout the day as I used the browsers.
Now I see in v5.7.4 that there is no list of cookies showing up. I even tried going to sites that I know load up the cookies but none show. I click remove just be be sure, but I still see ads from some sites I have visited showing up on other sites. I just now checked the actual list on both Firefox and Safari and I have HUNDREDS of cookies-none of which are showing up on Cookie.
I just deleted a favorite cookie on Safari and closed it. I reopened Safari and I was still logged into that site, so I know that these aren't just "ghost cookies" showing up in the lists on the browsers.
It seems as if this program is doing absolutely nothing at all on my computer.
I am using it like I had used the trial version (which worked) but this does NOTHING.
How can I make this work the way it's supposed to? I am a little concerned that this is being sold as being able to do things even though it appears in some of these threads that there are a lot of unknowns concerning the performance of this program.

Heres a couple things to check:
Make sure your Removal settings are active, and Cookie is Enabled for Automatic removals. Look on theRemoval >> Removal Options
tab - Cookie will showPause Automatic Removals
if it is active - press the button to enable if it shows "Enable Automatic Removals"
Cookie doesn't display "session cookies" either - which can be a cause for discrepancies. Session cookies are cleared automatically by the browser when you restart the browser.
what are your Privacy settings in Firefox?
You should use Firefox will Remember History
Or if using custom settings Keep until they expire
