Login Confusion on Trial

Hi, I'm currently testing out the program as trialware and I really enjoy how the program deletes my cookies, but can be set to save the data required for my Safari Extensions. That is the key item I was looking for.
I have run into some confusion though with the login on El Capitan 10.11.1. The only way Cookie will start automatically when I login or start my computer up is to put it in the Login Items for the user. This means that I am greeted with the full window every time I login.
I read on this forum where it was said it was not necessary to add it as a login item to work correctly, but that seems to be the only way it will launch. It will not autohide by checking the boxes in the preferences screen. It will not launch as a menu item only. The only way I've been able to get it to launch automatically is to put it in the launch items. Additionally, checking hide there does nothing either. Perhaps I am confused, but I cannot figure out a way to have it launch automatically and be rather out of site. To be honest, I don't even need to have the menu icon personally. Just to know it's launching and actively deleting the items it is supposed to when I close Safari.
Additionally, I notice that it does not clear the browser history automatically even when checked. I assume there are still some glitches with the El Capitan upgrade.
Am I missing something or would this be a known error for hiding the login? I could live without it clearing history.
