Not all Cookies not showing in Cookie

I currently have my favourites showing in Cookie, but when I visit a new site the Cookies for that site are not showing in Cookie. This means that I can't add them to my favourites should I wish. If I look in either Ffox or Safari they are showing there.
Tracking cookies which used to be highlighted in red are not showing either.
I deleted and reinstalled Cookie from the User account using admin privileges, having done a complete delete using App Delete which normally removes all traces of an app.
Anybody any ideas as to what I'm doing wrong?

are the missing cookies cache cookies? if so, Cookie doesn't display them - but does remove them with the cache.
TBH I wouldn't know where to look for cache cookies
In the past any cookies set would display in Cookie so I could make them favourites (or not). Now they don't display but they are listed in either Ffox or Safari prefs. Any site with trackers used to show the number of trackers in red, something that no longer happens.
Let me know where the appropriate logs are and I'll see what I can do. Something changed around the 5.4 update which is why I tried to delete everything and start afresh.

For a fresh install you need to delete the folder:
~/Library/Containers/com.sweetpproductions.Cookie5
OK done all that with a fresh install within my user account with admin privileges, so I should have the correct permissions. Currently these are
user: R+W admin: read only everyone: read only
I then visited http://forums.thinkbroadband.com/threads.php This should set a cookie since it needs it to remember login details. There are also ads from Doubleclick on the site so there will probably be a tracker. Nothing shows in Cookie although one does show up as forums.thinkbroadband.com Another one is from Sweetpproductions and that doesn't show in Cookie, but does in Ffox.
Either Cookie is blocking all non-favourites or it's not doing anything - at present I'm not sure which it is.

Interesting looking at Safari. Some of the stuff is labelled 'cache' but these are not listed in Cookie.

yeah Cache cookies aren't parsed by Cookie. they are removed if you enable cache removal - although Safari needs to be restarted to display any cache removals.
That may be what's happening. Using Safari, I've unchecked cache removal and the site now appears in the list of sites but still no cookie in the list.
Couple of questions:
I think cache removal needs to be checked/enabled to purge ever-cookies, although if I identify it as a favourite will it overide this?
Will the same apply with Ffox?
The above would mean that for the first few times I use Cookie, I would need to disable cache removal in order to identify any favourites. EG those containing login details for forums and stuff.

Cache removal is a must to remove ever-cookies.
It is also is all or nothing in Cookie - there is no distinguishing between favorite and non-favourite sites during cache removal. This is usually not an issue as any data which needs to be retained for login details tends to be stored in http-cookies or Local Storage/Databases.There is no harm in removing cache cookies, although i wouldn't recommend it whilst the browser is still running as it can cause issues on some sites.
and, I think you should be ok enabling cache removal immediately, as no reputable sites store anything of much use in the cache...
