Cant't delete Safari history?

Is your history being restored after removal?
It is one (or both!) of two issues:-
You are running the Mac App Store version and haven't installed the extra scripts:

You need to disable Safari in System Preferences > iCloud

I have done both of those and it still does not work...

I think it is actually handoff, which is the culprit.
If you disable Handoff on your iPhone (iPad...) it should fix the re-occuring History
